It was also a record-setting day for Bayern Munich’s Harry Kane, who won the golden boot for the second consecutive season.
He became the first player in Bundesliga history to be crowned top scorer in both his first two seasons.
Dortmund won six of their last seven matches to move from 10th to fourth following a good run of form thanks to a change in fortunes under new coach Nico Kovac.
Kovac took over in February with the team in 11th place after the departure of Nuri Sahin following a disappointing first half of the season.
No other Bundesliga team have managed such a comeback in the last seven matchdays.
Kovac was delighted to snatch a Champions League spot on the last day of the season.
He said: “We are all happy but there is no reason to celebrate. I am happy and we are all happy to have pushed this through, to have taken that last step which is sometime difficult to take.
“For a long time we were just passengers and on the final matchday we were in the driving seat and did it just in time.
“I did my job but I want to underline that you cannot achieve anything in football alone.”
Bayern Munich defeated Hoffenheim 4-0 to end the season in style after winning the title last week.
Michael Olise, Joshua Kimmich, Serge Gnabry, and Harry Kane scored the goals for Vincent Kompany’s side.
Bayer Leverkusen played out a 2-2 draw at Mainz to set a league record with their 34th consecutive away game without defeat.
Eintracht and Dortmund will join Bayern Munich, and Bayer Leverkusen in the Champions League league while Freiburg go into the Europa League, with Mainz 05 in sixth spot qualifying for the Conference League.
Bayern’s Harry Kane finished as Bundesliga top scorer with 26 goals while Micheal Olise earned 15 assists to finish as the top assist provider in the league.
